Yes, you'd normally use different locations. When you start the setup for another account it will ask you for the sync locations folders to use. Here's a step-by-step guide for setting up multiple Google Drive accounts.
As an aside, all the Syncdocs settings are actually per account, so, for example, one account can be set to convert files to Google Docs format, while the other doesn't, one can be set to schedule backups etc.
I use multiple accounts to keep Google Apps work and my personal GMail data separate.
I have a shared folder between the two, and use the Syncdocs folder selection to create a sym-link, so the data is not downloaded twice. If I had just shared the folder online between the two accounts, and not used this trick, it would have doubled the disk space usage and also the network.
